Jag har komponerat en hel del i Logic just till film och har inte haft de problem du beskriver. (inte för det hjlper dig direkt) Men i princip så gör jag aldrig en enda lång projekt till hela filmen utan delar upp filmen i de olika scenerna (ett per projekt s a s)

For a feature film, you sit down with the director and spot the movie, that is, you agree where music starts and stops and what it should do emotionally. This can easily be 70-130 separate cues. There is no way on earth you can do this in one single Project.
Also, it is here where you outline the dramaturgical development of the music with/against/lateral to the dramaturgical development of the plot/characters, etc. This is the big picture you're working towards.
Then you begin filling this skeleton with music. Could be sequentially, could be non-linear sorted by theme, could even be backwards, depending on your approach.
Then, and in parallel to working on new cues, you have the approval phase where you send bits and pieces to the director and get change demands in return. By now you're already in tempo and meter changes knee deep, for several cues at once cause they need it now and by the way when is the new stuff arriving anyway cause we need that too ?
Doing changes in cues 5, 12 and 23 is easy if they are in separate Projects as outlined earlier, but it will be a total nightmare in one large Project,"
